While it can definitely be applied to many different situations the song itself is CLEARLY a break up song and when taken in that context all the lyrics are easily understood. The chorus clearly shows this song as a break up song, and the music video also supports this conclusion. "Inadvertently we bleed Fighting for what we decieve" Is a direct view on love and given the situation his direct feelings on the subject.

He misses her because had faith in God when he was younger, but now he takes comfort in an atheistic death. Or someone just took LSD one time too many...
