"There is a reason, I found a reason, beneath the subway floor" refers to the Minetta Creek, which originally was a natural river, and still flows beneath New York city through an artificial channel, and it's source upstream is still natural. Dave Grohl uses it in this song to reference the natural element that binds all people together, and the ancient prehistoric force that still lies beneath the monolithic structures built by man.
