Take these broken wings, you've got to learn to fly
"Flying solo" is often a term used for single people. The singer broke the girl's heart, and he's trying to tell her to leave him because he'd just hurt her again. Wings are often a symbol of freedom, letting people fly away and literally free themselves. If your wings are broken, you can't break free of anything holding you down. The singer realizes he hurt her, and is trying to help her free herself from him because he knows he'd just do it again to her and he feels bad.

After writing the first few lines of the song, Nicholas Patricca became frustrated with the writing process and writers' block set in. A week later at a party, his girlfriend abruptly asked him to dance with her. He went home that night and kept on writing, using details of the evening in the song such as her taking him by the arm and pulling him to the dance floor with him.

He knows how someone feels when they're sad, and when you start to lose that feeling of being so high you're trying to grab it again, it's too hard to let go and too hard to get back up, most people just give up and stop trying, but he's saying it'll all be okay, get up, get going, reach for that happiness again.

He finally found something to make him as happy as he is, feeling like he's so high up he can't be pulled down. He's been dreaming of the day he'd feel like this, because he's always down about something, always worried, whether it be emotional or mental or even physical. He's going to try and take that feeling with him as he goes on through life, to remind himself of the time he felt this awesome, this happy, this great about himself.

When you're high up in altitude, someone might tell you "don't look down". He's using this, but in reference to being high emotion wise, like when you're in love and feeling extremely happy. "Take it in, but don't look down" would mean that you should enjoy it while it lasts, and don't look down and let that feeling go.

In the Rainbow Factory, where your fears and horrors come true
In the Rainbow Factory, where not a single soul gets through
In the rainbow factory, the fillies are faced with something most children know about and fear but don't show it; death. Their fears and horrors are coming true, their lives are ending, and they won't get to say goodbye to their parents and loved ones. They won't survive, they'll die at the hands of the machine and be turned into a rainbow. Their souls won't make it out alive. They'll be forgotten, just like the trash that they supposedly are.

How, you ask, are they up to the task
To which the answer is in a simple facility
After reading the story and discovering what really goes on in the factory, how could the pegasi have committed such atrocities and killed the young fillies simply to make a rainbow? The answer is simple; the ponies in the facility have no sense of right or wrong. They've been doing this so long it feels right to them, to be sacrificing the young ponies to the machine to make rainbows. "One man's trash is another man's treasure." would be appropriate for this because the fillies are seen as trash to Cloudsdale, ruining the name of the fair city. This is supposedly the best use for them, turning them into rainbows, into treasures, that the others can enjoy, even though they have no idea what really happens in the factory.

That of Cloudsdale's being weather stability
Again, the responsibility of the Pegasi is keeping weather conditions from being too harsh for the inhabitants of Equestria to live in.

But with all great things comes a great responsibility
I'm sure we've all heard this old saying at some point or another, usually in the form of "With great power comes great responsibility". The responsibility is keeping the weather stable, so the ponies don't have to deal with too much rain or snow.

It's easy to misjudge that floating city
With all the happy colors, the pegasi races, and activities that go on in Cloudsdale, most ponies ignore the factory, even though they don't know what happens there or why the fillies really go missing.

Let's delve deeper into rainbow philosophy
It's time to look at what really goes on, under the facade of the factory's exterior, time to look at how the rainbows are really made.

With the help of the magic of a pegasus device
Once you're familiar with the machine, what it does, how the factory operates it becomes easy to lose your sense of right and wrong, letting yourself kill the "failures" of the tests.

I think it's him hallucinating. Specifically the part where he's asking to be taken away from here in the song, I think he's seeing spots as he's such an insomniac he can't fall asleep. He wants to be asleep. "It's hard to say that I'd rather stay awake when I'm asleep." He's so sleep deprived that he clings to any little bit of sleep that he can. The "fireflies" are really just him seeing spots, about to pass out from exhaustion.
