He's staying awake because he wants to see he/she again, but something tells him to not do so, therefore, he needs to act better because his friend is gone, "Cause we should know the best now that you're gone" Whether this gone means dead or just away, that's your choice.

He/she gets a boyfriend in this flashback of music, but she's (I think it's a she) still in San Francisco, and thinks her boyfriend doesn't love her, but Lydia insists he still loves her even if she believes shes lonely.

What the singer is trying to get at here, (In this case, the singer Lydia) . Well, he's singing this to someone he knows who apparently has moved to San Francisco. He sing about how he/she should have fun at that place, but if it's overwhelming, " these city lights are too much alone", then he wouldn't mind he/she coming back home.
