In the first part of the song it does seem as if it's an unrequainted love. Either he can't have it any more or he doesn't want it anymore.
As for the second part i don't really see it as that desperate. Another love i would rather be obeying could be the love for themself and the things that make them happy rather than trying to satisfy everyone else or someone else. I've got the magic in me and we are the angels and we are the ones that are praying. Those lines sort of symbolize the fact that we are our own saviors yet we are blind of it. We can be as happy as we want and only us ourselves allow us to be happy not someone or something. The main point is that you are the deciding factor in your happiness not anyone else.
To me this sounds like just a tragic case of someone (the narirator) loving someone almost too much who does not feel the same way about them. And though they wish and 'pray' if you will, those feelings dont change. And for the second half of the song it almost sounds like they are trying to distract themselves with lies, ex: "there is another love that i would rather be obeying"
and overall it sounds like a song of desperation, denial and rejection. It's a beautiful song and i can't get enough of it.
