    There clearly is more in this song than adding atmosphere into the game. The forest and the children who are there trying to be children obviously refers to the Wish House, the orphanage in Silent Hill, where a big part of the game actually takes place. This is where the main antagonist and "center" of the game, Walter Sullivan, grew up.

    There he sees butterflies and birds, that will later be integrated (fusioned into one flying creature) into the nightmare he creates and where the player, as Henry, will get into.
    The hidden animal is Walter Sullivan's character, who several years later will become a serial killer.

    This song is from Silent Hill 4: The Room. This being the case, I don't think the song has any cohesive "story" or one real meaning. It's a combination of haunting vocals and unsettling lyrics meant to add atmosphere to the game.
