This could be totally off, but the second verse seems to me to be about the way religion condemns homosexuality. 'friends locked in boxes' could refer to being in the closet, and 'what you calling a sin, isn't up to them' really makes sense in this context, as well as the next line about 'i thought we were all your children. '

I think they're talking about having freedom from religion, and that what they do shouldn't be judged by religious organizations.

I think the when it says "happiness stumbled upon a chapel last night", it should be "i happened to stumble upon a chapel last night".

I think it is about how he thinks other people's beliefs are worthless, but yet he can't figure out what he believes in.

I think this song has to do with the idea of religion and how he wants to believe in the idea of an afterlife, but for right now, all he can do is keep living his life the way he sees fit. Also, he seems frustrated with the blind beliefs that so many hold and contradict on a daily basis. He'd rather be true to his beliefs, even if it means, "sinning," and acknowledging it.
