He's a sailor that's just come back from sea. He's heading to boston to get his first bit of good alcohol since he was shipped out. So now, he's "shipping off" to boston to "find his wooden leg", which is a sailor's euphemism for getting drunk.

Boston at the time was one of the only places that a man or sailor could get a custom wooden leg made just for his body type. Like the first vers states "i'm a sailor peg, and i lost my leg. " he has the peg now to get around with but a fine leg with a shoe of his choice is waiting for him in boston. Thus "i'm shipping up to boston... To find my wooden leg. "

I lived in boston 20 years and then lost both jobs the same month and ended up having to move to the frozen hell that is my birthright, the great (great big nothingnesss) state of maine. To me, this song means i'm shipping "up" to boston, love nothing more than heading south.

He's actually shipping up to boston to find his wooden leg; not the real one, which he lost climbing up to the topsails. Presumably his real leg fell over the side, but how he came to lose his wooden leg is anybody's guess.
