Meaning
This song is so obviously about evolution! When Ted talks about "tenants" and "residents" he is talking about the creatures of different eras and developmental periods of the earth. It seems, though, as if he us unsure of what made the dinosaurs extinct, whether it was lack of plants for the herbivores, which would then kill off those dinosaurs that the carnivores fed on, or whether it was.

Meaning
I think this song is about pregnancy and abortion. I could definitely be wrong but that's how I always interpreted it. Shapes and colors could possibly relate to the simplicity, yet complexity, within the creation and development of the fetus. Perhaps the line "I lived so long ago inside just like a time machine" might have to do with being inside the womb and how the growing fetus has no conception of the passing time. The creation of life being "underrated" and how carrying and raising children is "treated like a chore" and how the right to abort children has "often been debated". Like I said, it's just my theory.
