We watched our lives on the screen.
I hate the ending myself,
But it started with an alright scene
We watched our lives on the screen can mean that they were remembering their past
I hate the ending myself can mean that he's not proud of what he's done lately, and that he has nothing but pain in his life
But it started with an alright scene can mean that his life started out great then slowly declined.

have made?
Because one day
I'll leave you,
A phantom
To lead you in
This is basically Gerard Way's representation on how people get to their after life. (AKA via his father)
I am alos guessing that the reason why MCR included the word "summer" is because this is the time in which the boy was expected to die.

Run, run, bunny run
Run, run, bunny run
I remember seeing a tweet by Gerard Way once, where somebody asked him what these lyrics mean. Gerard way replied with "Bunny is the name of Mikey's cat". Now, it could be a deeper reason than that, but that is what Gerard said.

Move your body when the sunlight dies
Everybody hide your body from the scarecrow
Everybody hide
Move your body when the sunlight dies
Everybody hide your body from the scarecrow
Everybody hide
I think that "move your body when the sunlight dies" means that when it becomes night, that it is time to leave (wherever they are), which also helps determine with the next line means. Everybody hide your body from the scarecrow. In Gerard Way's Killjoy comic books, humans were killed in masses and put into body bags then dumped in the desert. The main character had to actually hide in a body bag in the beginning of the first comic.
So this stanza can be taken to mean to hide when the sun goes down and the enemy shows up
