I agree with what the above poster said, and i think there is a specific meaning here too about a girl who practices a religion ("she led an angel's life") but doesn't truly believe it in her heart of hearts ("she cursed her keeper, and swore that she'd get free"). This internal struggle led her to suicide. The song then goes on to describe how henry sees this struggle in his own life, in everyone's life, and how it isn't just a struggle with religion or the man's lies, but with everything. With life itself.
At least that is how i see it, i can't fully judge the emotion and meaning behind another man's song. Regardless, this song is a powerful one with a powerful message any way you interpret it.
